I just figured they used something similar to transporter technology to deal with certain bodily functions. They could just push a button and have their bodily wastes instantly beamed from inside their bodies to a sewage tank, where it's reprocessed and used for the food synthesizers.
Kirk: "This is my chicken sandwich and coffee."
