The issue stems from the way the iPhone deals with rotated camera orientations. The actual image data is always stored as if the image had been taken in a landscape position with the volume buttons facing down. The camera's orientation at the time the photo was taken is also recorded and stored in the EXIF metadata associated with the image. This allows programs that look at the metadata to display the image as it was taken. My guess is that CM is simply ignoring the EXIF data leading to the unexpected orientations, but it's also possible the browser you are using to upload the photos removes it.
There is no setting I am aware of to change this behavior in iOS, but RemoteUser's suggestion to edit the image before uploading it should work. There is no need to download any additional software; the built-in Photos app can save images in a way that will force an appropriate rewrite of the image data. From within Photos, select the image you want, then click on the following in succession:
Edit > Crop Tool Icon > Constrain > Original > Crop > Save
The image should now have the proper orientation when you upload it to CM. Also, note that any images taken with an orientation matching that of the default data storage (i.e. landscape with the buttons facing down) shouldn't need any editing to appear as you would expect.
